چکیده

Aligning cDNA sequences to genomic sequences is a very common way to study expressed sequences, find their genes, and study alternative splicing. Several computer programs address this problem, using heuristics to define exon regions. Usually, standard alignment algorithms are not used to align ESTs to genomic DNA, due to the existence of large regions of introns. This paper compares the EST-to-genomic alignments produced by sim4, est genome, Spidey and standard sequence aligners using an appropriate score. Surprisingly, standard aligners performed quite well with sequences having few errors. Determination of aspartic protease gene dosage in the Onchocerca volvulusgenome

Aspartic proteases are a relatively small group of enzymes which express in various nematodes including Onchocerca volvulus. An estimation of the gene copy number corresponding to the OV7A clone, which contains a cDNA insert encoding approximately two-thirds of the entire coding sequence of aspartic protease of O. volvulus, was made by slot blot analysis in a closely related species O. gibsonig...

Comparison study of three methods for genomic DNA extraction from fresh and herbarium leaf specimens of Achillea wilhelmsii C.Koch

DNA extraction from plant tissues often causes most problems. For example, unsuccessful removal secondary metabolites during extraction, such as phenolic compounds in aromatic and medicinal plants, cause to some mistakes in result of molecular experiments by using of the extracted DNA. Achillea wilhelmsii is a medicinal plant belong to Asteraceae family and native to Iran, there is little infor...

Calign: aligning sequences with restricted affine gap penalties

MOTIVATION Given a genomic DNA sequence, it is still an open problem to determine its coding regions, i.e. the region consisting of exons and introns. The comparison of cDNA and genomic DNA helps the understanding of coding regions. For such an application, it might be adequate to use the restricted affine gap penalties which penalize long gaps with a constant penalty. RESULTS Several techniq...

Optimal spliced alignment of homologous cDNA to a genomic DNA template

MOTIVATION Supplementary cDNA or EST evidence is often decisive for discriminating between alternative gene predictions derived from computational sequence inspection by any of a number of requisite programs. Without additional experimental effort, this approach must rely on the occurrence of cognate ESTs for the gene under consideration in available, generally incomplete, EST collections for t...
